A great question that can only be speculated on.

We know that the 1,000 Yarn War as explained by Adama started because the colonials came to the aid of a friendly civilization the cylons were at war with. It was never explained whether this civilization was human or non-human. They were however not part of the 12 colonies governmental system.

Since it appears that at some point in the 1,000 yahrn war the 12 colonies were isolated by the cylons from other star systems we have no idea if the cylons are still at war with the colonials original allies, whether they were destroyed, or whether the cylons were at war with even more civilizations, human or non-human.

We know that the cylons at least at the time of Saga of A Star World had a relationship with the Ovians on Carillon and did not seem to be in conflict with them. We also saw on the Ice Gun on Planet Zero episode that humans on at least one other world were allowed to live under cylon rule. We know that the clone civilization there was in conflict with the cylons when they left.

We also know that the cylons could not spare anymore effort to destroy the Pegasus because of ongoing conflict. Whether that was a result of the 12 colonies or another civilization we do not know.

We also know that the cylons fought the colonials in certain star systems in the past and did not put down a force to kill the humans on these non-colonial planets after the battles were over. It would seem the cylons ignore planets and civilizations that serve no purpose for the cylon empire or do not appear as a threat.

It had been stated that the cylons never came in conflict with the humans until the humans became a threat to the cylons.

The cylons themselves were originally a reptilian race. We have no idea if these reptiles ever colonized any areas beyond the realm of the current cylon empire.

The beings of light and Count Iblis may be advanced alien beings that intervene in the affairs of lesser beings on behalf of God or themselves.

The bottomline: Battlestar Galactica implies that at least at one time there were multiple civilizations fighting the cylons. Whether any still are who knows.
