Of course if he did repair Cy and they left together what would become of Cy? It's not like he'd be welcomed by the fleet. They'd probably want to interrogate him and dissect him.

Which is what Wilker did with the Centurions that flew Baltar to the Fleet.. I suppose Starbuck may have felt something akin to affection for Cy by this time.
